"My son used to get diarrhea, but when we started the gluten and casein free diet it stopped. Since we have started giving him supplements he has started getting diarrhea again. He is taking fish oil, calcium with magnesium and multivitamin. Do you think the supplements and the diarrhea are related? If so, what do you recommend doing?"

Usually, in this situation it's the magnesium in the calcium/magnesium supplement that is causing the problem. The multivitamin likely has some magnesium too. Magnesium, even in small amounts, can lead to loose stools/diarrhea. Sensitive children will often react this way. The multivitamin may need need to be switched, but typically just using a calcium citrate without magnesium solves the problem. In rare cases the cod liver oil may be the culprit, but most commonly it's the magnesium.
